I have a stock muffler (for now) and it has the secondary air cleaner
(Circled in red) that I would like to bypass. I was told it is possible and even in the parts diagram, this part is "optional" but my problem is on the muffler there is a smaller tube (circled in blue) splitting off the main exhaust pipe that connects to a hose going into the front of the secondary air cleaner. Off the back of the air cleaner there is another hose that runs back into the engine as seen in here (circled in red)
Now I can remove the secondary air cleaner and run the hose from the smaller pipe directly back into the engine (crank case i'm guessing) but it is not a correct fit and im not sure if this is recommended or what effect this will have....
Can someone explain? Also is it possible to remove the hose all together and if so do I need to close off the smaller pipe on the exhaust, and what do I need to do where it comes back into the engine?

That pipe goes to the CVT case. When/if you put a performance pipe on the scoot all that comes off anyway. If you are keeping the stock pipe on it but want to delete that secondary pump you will need to just cap off the end coming from the exhaust pipe. you dont NEED to do anything to the CVT cover but it might be a good idea to put something there that will allow air to enter the CVT case but keep large debris out.
the benefit of doing this with a stock pipe is nothing i imagine. I dont see any performance benefit from doing this on a stock pipe.
with that being said, its your scoot so your business. To block it off the absolute best way possible I would cut the tube off the pipe at the joint on the manifold and then weld in something that has the same contour as the rest of the pipe to maximize the efficiency of the system.
or you can find something to cap the end like a pipe fitting and either weld it on the end of the pipe or clamp it somehow.
The secondary air injection system basically pumps "clean" air from outside (in this case from the CVT case area which is free of debris) into the exhaust system to assist in burning up unburned fuels in the exhaust gasses thereby improving emissions out put
