Seems it should turn the light stick on when I touch the bottom of the 12V instead no?
Anyway, I haven't much luck trying to get a wiring schematic to trace the connection back to the battery. Any help?

Since the schematic doesn't show any adapter, you're going to have to work backwards from the adapter itself. I am willing to bet that it was spliced in to the existing wiring somewhere well downstream of the battery, and that's where the fault lies. It really seems to be OEM though. If not, whoever put it in did an amazing job.
You might also check with the Honda Reflex 250 owner's forum. It's a very active one and as a former Relex owner, I got a lot of good information from it. They should be able to steer you in the direction of a wiring schematic. BTW, I don't think your adapter is stock.
